Personally, I am not a fan of it. I have purchased hundreds of thousands of feet of it in my professional life, regretting a lot of it. At HF, I use RG-8/U whenever possible.
9913 is not RG8/U. Unlike RG8/U and it's military designated counterpart RG-213, 9913 is an air dielectric cable. Which is not used outdoors in the wireless industry, due to water intrusion/condensation.
The difficult part is that you need to have the 3 board service kit to properly work on this model It was rather expensive to buy from Yaesu, close to $400 for 3 extender boards. The other difficulty, is getting parts. I used to work on this model and have the service kit.

Mine was measured at 104 PEP SSB on the RF Applications VFD and assorted other stuff you cant get at 1-800-HAM-BONE. Doesn't matter anyway, he returned it for refund.
They are NOT identical. Close, but not identical. The Uniden has the 11.3258 HC/49 crystal. The Cobra's may have the 11.1125 crystal, or a larger 11.325.

Try removing 8 volts (or whatever someone tied to it) from the clarifier circuit. See if the freq shifts. That should tell you if you are on track with a varactor. If it is a switching diode, it will most likely be in the PLL programming. But, you said you have already been through that.
The reason for the amp failing, is anyone's guess. As far as running your stuff on that gen, ...just do it. A lot of electronics these days, are running on SMPS, which are conditioning the power they supply. A lot of them have a wide input voltage/freq range and still put out a regulated DC...
